The governing body punished both clubs for failing to control their players in a melee at Stamford Bridge three weeks ago.
Everton midfielder Gareth Barry was sent off by referee Jon Moss late on in Chelsea's 1-0 win after collecting a second yellow card for a foul on Willian.
It sparked pushing and shoving from a number of players, and Chelsea defender Branislav Ivanovic had Toffees midfielder James McCarthy in a headlock at one point.
Ivanovic escaped any punishment but the two clubs have been fined for their part.
An FA statement said: "Following an Independent Regulatory Commission hearing, both Chelsea and Everton have been fined £30,000 for player misconduct.
"Both clubs were charged with failing to ensure their players conducted themselves in an orderly fashion and/or refrained from provocative behaviour
"Chelsea and Everton both admitted their charge and as well as being fined were also warned as to their future conduct."
