The Belgium international received his marching orders after felling Bafetimbi Gomis inside the penalty area early in the second half of the Blues' 2-2 draw with Swansea at Stamford Bridge on Saturday.
The west Londoners had lodged a plea of wrongful dismissal, which was subsequently turned down by English football's governing body on Tuesday.
Courtois will now sit out the trip to Manchester City on Sunday, where off-season signing Asmir Begovic is expected to make his first Premier League start, having replaced his team-mate against the Swans.
A statement from the FA read: "A claim of wrongful dismissal submitted by Chelsea in relation to Thibaut Courtois has been unsuccessful following an Independent Regulatory Commission hearing earlier today.
"The goalkeeper was dismissed for denying a goal-scoring opportunity in the 52nd minute of Chelsea's game against Swansea City at Stamford Bridge on Saturday August 8, 2015.
"Therefore, the player's one-match suspension, which is the standard penalty for this offence, remains with immediate effect."
